Developing statistical web applications with modern software technology

We used modern Java Server Faces technology to develop MAGMA, a web application that provides biologists with an intuitive interface for the statistical analyis of two-channel microarrays.

MAGMA Characteristics

Java Server Faces (JSF)

JSF is a framework that simplifies the development of java-based web applications. JSF web applications are structured according to the Model-View-Contoller paradigm, which means for MAGMA that statistical data processing, HTML representation, and page flow control, are separated in the source code (making the application easy to maintain and extend).

Intuitive interface

MAGMA guides the user through the series of analysis steps and is suitable for novice users

Statistical analysis

Relying on Bioconductor's limma package, MAGMA lets users analyse all common experimental designs (direct comparison, reference, loop, dye-swap) with consideration of gene-specific dye-effect

Reproducibility

For each analysis run, MAGMA provides an R-script that allows for easy regeneration of the results.
